Towards an Understanding of Ribonucleotide Reduction in Bacteria: a comprehensive study in Streptococcus pyogenes and Escherichia coli

Abstract

Les Ribonucleotidil reductases (RNRs) són un grup d'enzims que catalitzen la reducció de ribonucleòtids (NTPs) a desoxiribonucleòtids (dNTPs), proporcionant a tots els organismes vius la quantitat necessària de monòmers per a la síntesis i la reparació del DNA. S'han caracteritzat tres classes diferents de RNRs en funció dels mecanismes de generació del radical, diferències estructurals, regulació al·lostèrica i dependència envers l'oxigen, però totes elles tenen en comú el mecanisme de reacció i la utilització d'un radical orgànic lliure per a iniciar la catàlisi.<br/>El genoma de Streptococcus pyogenes (Grup A Streptococcus [GAS]), un patògen humà responsable de diverses malalties, conté els gens per a sintetitzar dues RNRs completes de classe Ib (nrdHEF/nrdI2 i nrdFIE*, respectivament), mentre que la majoria d'estreptococs tan sols conté els gens nrdHEF/nrdI2. Aquest treball intenta determinar si la presencia de una segona reductasa de classe Ib en aquest microorganisme és conseqüència d'una necessitat biològica o si senzillament és el resultat del procés evolutiu. S. pyogenes és el primer organisme procariota on s'han estudiat dues riboucleotidil reductases de la mateixa classe.<br/>L'estudi per RT-PCR de lligament ha demostrat que tots dos agrupaments es transcriuen de manera simultània i que constitueixen dues unitats policistròniques independents. Les subunitats ? i ? d'aquests dos sistemes s'han purificat i caracteritzat bioquímicament. El primer sistema (nrdHEF) ha resultat ser bioquímicament actiu i presenta una senyal d'EPR que coincideix amb la d'altres radicals tirosil de classe Ib. L'activitat del sistema depèn de l'adició de magnesi i DTT i utilitza NDPs, però no NTPs, com a substrat. Tanmateix, es veu estimulada per el dATP com a efector al·lostèric però no per l'ATP, tal i com correspon a un enzim de classe Ib. No obstant, no s'ha pogut detectar activitat ni un radical tirosil en l'operó nrdFIE*. L'alineament de la subunitat ? d'aquest operó ha mostrat que tres dels sis residus d'unió a ferro no estan conservats. El contingut de ferro de les dues proteïnes NrdF mostra clarament que, a diferència del que succeeix en la proteïna NrdF, la proteïna NrdF* no és capaç de coordinar un centre difèrric in vitro en les condicions de l'assaig, impedint-se així la generació d'un radical tirosil.<br/>L'assaig de complementació heteròloga, no obstant, indica que l'operó nrdFIE* és funcional in vivo si tots tres gens estan presents. D'una manera similar, l'operó nrdHEF no presenta complementació si no s'afegeix una proteïna NrdI funcional a l'assaig. En presència de les proteïnes NrdI* i NrdI2 de S. pyogenes, l'operó nrdHEF no és funcional in vivo, però si s'assaja en combinació amb la proteïna NrdI2 de S. pneumoniae. La presencia d'un agrupament nrdFIE quasi idèntic en totes les espècies del gènera Mycoplasma ens permet suggerir que l'operó nrdFIE ha estat adquirit per S. pyogenes mitjançant transferència genètica lateral per a compensar la pèrdua de funcionalitat de la proteïna NrdI*.<br/>També hem estudiat el promotor que regula l'expressió transcripcional de la ribonucleotidil reductasa anaeròbica d'Escherichia coli (nrdDG). S'ha demostrat que aquest promotor està activat per el regulador transcripcional FNR (fumarate and nitrate reduction), i s'han identificat dues regions que presenten un nivell de similitud significatiu amb la seqüència consens d'unió a FNR. En aquest treball hem investigat la interacció de FNR a la regió promotora dels gens nrdDG així com l'efecte d'aquesta interacció en la transcripció. Els assaigs de mobilitat electroforètica amb la proteïna FNR* purificada han demostrat la interacció de FNR amb totes dues regions, i els estudis amb les caixes FNR mutagenitzades indiquen que la regió FNR-2 és essencial per a la activació anaeròbica del promotor nrdDG. La regió FNR-1, no obstant, és necessària per a la màxima expressió d'aquest promotor. Els nostres resultats suggereixen que totes dues regions actuen de forma sinèrgica per a coordinar l'expressió en resposta a concentracions canviants d'oxigen.


Ribonucleotide reductases (RNRs) are a group of enzymes that catalyze the reduction of ribonucleotides (NTPs) to deoxyribonucleotides (dNTPs), thus providing all organisms with optimal amounts of the necessary buildings blocks for DNA replication and repair. Three classes of RNRs have been characterized up to date according to their different mechanisms for radical generation, structural differences, allosteric regulation and oxygen dependence, all of them having in common the reaction mechanism and the use of an organic free radical to initiate catalysis.<br/>The genome of Streptococcus pyogenes (Group A Streptococcus [GAS]), a human pathogen responsible for many diverse infections, harbours the genes to synthesize two complete class Ib RNRs (nrdHEF/nrdI2 and nrdFIE* respectively), while most streptococci only bear the nrdHEF/nrdI2 genes. This work attempts to determine whether the presence of a second class Ib RNR in S. pyogenes accounts for a biological need or if it is simply the result of a vestigial burden. S. pyogenes is the first prokaryotic organism where two distinct and complete ribonucleotide reductases of the same class are studied.<br/>Linkage RT-PCR showed that both clusters are simultaneously transcribed and constitute two independent polycistronic units. The ? and ? subunits for these two systems were purified and biochemically characterized. The first system (nrdHEF) proved active and presented an EPR signal that matched that of other class Ib tyrosyl radicals. Activity was dependent on the addition of magnesium and DTT and required NDPs but not NTPs as a substrate. It was also stimulated by dATP as an allosteric effector but not by ATP, as expected in a class Ib enzyme. However, neither activity nor tyrosyl radical signal were ever detected from the nrdFIE* cluster. When aligned together with other class Ib enzymes, three out of the six iron binding residues within the ? subunit of the nrdFIE* cluster were found not to be conserved. The iron contents of the two NrdF proteins clearly showed that, contrary to the ? subunit from nrdHEF, the ? subunit from nrdFIE* was not capable of coordinating an iron centre in vitro under the conditions tested, which, in turn, impaired the generation of a tyrosyl radical.<br/>Heterologous complementation assays, however, showed that the nrdFIE* operon is fully functional in vivo when all three genes are present. In a similar manner, the nrdHEF system showed no complementation unless a functional NrdI protein was provided. Neither NrdI* nor NrdI2 from S. pyogenes rendered nrdHEF active, but it did addition of the NrdI2 protein form S. pneumoniae. The presence of an almost identical nrdFIE cluster in all Mycoplasma species leads us to suggest that the nrdFIE* operon was acquired by S. pyogenes through a lateral gene transfer event to compensate for the loss of a functional NrdI*.<br/>We have also studied the promoter regulating the transcriptional expression of the anaerobic ribonucleotide reductase of Escherichia coli (nrdDG). This promoter has been shown to be up-regulated by the pleiotropic transcriptional regulator FNR (fumarate and nitrate reduction), and two regions with significant similarity to the FNR consensus sequence were also found. In this work we have investigated the binding of FNR to the nrdDG promoter region and the effects of such binding on transcription. Gel retardation analysis with purified FNR* demonstrated FNR interaction at both sites, and studies with altered FNR boxes indicated that the upstream FNR-2 site is essential for the anaerobic activation of the nrdDG promoter. The FNR-1 site, however, is needed for the maximal expression of this promoter. Our results suggest that both sites act synergistically to coordinate expression in response to shifting oxygen concentrations.
